I noticed that custom domains can’t be verified when Cloudflare proxy is used. If I disable the proxy and verify the custom domain, can I safely reproxy it or will that break SSL cert auto-renewal?

Once the domain is verified, you should be able to safely reproxy it and not break SSL cert auto-renewal.
